Information Theoretic Clustering using Minimum Spanning Trees

This is the code accompanying "Information Theoretic Clustering using Minimum Spanning Trees" by Andreas C. Mueller, Sebastian Nowozin, and Christoph H. Lampert

FEATURES

Implements ITM as describe in the paper "Information Theoretic Clustering using Minimum Spanning Trees". Also implements MeanNN (See Faivishevsky, L. and Goldberger, J. A nonparametric information theoretic clustering algorithm ) and single-link agglomerative clustering for comparison.

DEPENDENCIES

For doing the experiments, scikit-learn is used for kmeans and computing the clustering scores. It is also currently used to compute the minimum spanning trees. This feature is only present in the current development version. The code is actually a backport from the current scipy release, which you can also install instead (and change the import on minimum_spanning_tree). For large datasets, it is recommended to precompute the MST using the scikit-learn ball-tree, as described here: http://www.astroml.org/paper_figures/CIDU2012/fig_great_wall_MST.html

USAGE

The toy examples can be reproduced using python toy.py. To reproduce the main results in the paper, simply run python experiments.py. As this will download all datasets from mldata.org (once), you will need an internet connection.

FILES

experiments.py - reproduce UCI data experiments from paper

itm.py - implements information theoretic clustering using minimum spanning trees

mean_nn.py - implements MeanNN (see Faivishevsky, Goldberger: A Nonparametric Information Theoretic Clustering Algorithm)

plot_clustering.py - plots high-dimensional clusterings via PCA

toy.py - perform toy examples

tree_entropy.py - computes MST based entropy objective
